Use Terminal del Norte. Terminales Medellín currently publishes two operators for Guatapé. Sotrapeñol lists taquilla 9, a COP 20,000 fare, and Guatapé departures from 5:00 a.m. to 8:00 p.m. every 30 minutes. The Guatapé destination page also lists Sotrasanvicente at taquilla 14 with a published fare of COP 22,000.
These are published terminal figures, not a promise that every departure will operate exactly on time. Recheck on travel day.

From MDE / José María Córdova Airport
The airport is in Rionegro. The airport currently publishes bus/colectivo service between MDE and Rionegro, as well as buses toward Medellín. If Guatapé is your immediate next stop, compare a direct/private road transfer with a connection through Rionegro before automatically traveling into Medellín.
Official airport page currently says airport-to-Rionegro buses/colectivos begin around 5:00 a.m. and end around 10:00 p.m.; details can change.
